Automatic updates are a bad idea, due to how mod pages are set up, and the fact that some modders put their updates in a lower section on the page, so Vortex gives you the option to go to the mod page and choose which update you actually need.
If you want to reinstall from the downloaded version, right-click the mod and pick "reinstall" and tell it you want to overwrite all profiles. This will unpack again, then run any FOMOD or whatever, assuming it's still in your download directory.
