Sonarr gets the list of what to import from your download client, removing it from history there to stop Sonarr from seeing it as ready to import, or use Manual Import from Activity: Queue to import it. This is a tough one as you're getting out of the realm of intended functionality here. Sonarr officially recommends running two instances of the software if you want 2 versions of everything. Not sure if your directory structure would be doable without it interfering with Sonarr.
