Unless you're staying at a resort, Cancun is not a good base for touring around. It's not a particularly charming or interesting city and it's quite a drive to get to places. In contrast, Merida makes a great base for driving to see Maya sites, cenotes, small towns, beaches, etc. Two days is much too little for Merida and too much for Cancun, imho.
